Handshake timeouts
What does handshake time out exactly mean? In my hub there was about 2500 handshake timeouts at three days.

It means that the handshake between hub and client wasn't completed in a certain amount of time, and had to be restarted.
Handskake is pretty much what it sounds like, hub and client meet, say hello, exchange pleasantries, then move on to other things. It has to be completed before the client can enter the hub properly and start searching/downloading/other things. Possible reasons for timeouts are slow connections, not enough bandwidth, packetshaping etc.
